I think the query is from Saudi Arabia (ISD Code +971). Eventhough there is a rule that passports of the employees should not be held by the employer, but the is rule is seldom enforced. It is a common practice is almost all the companies (inculding some very famous MNC's!!) to hold the employee's passports.

More or less every country has the same provision that every foreigner must carry their passport everywhere they go. This is a mandatory requirement. In this case the person is Filipino even if they are in any country the first presumption should be that the same is illegal to detain somebody's passport, which is the sole acceptable Identity Verification Document acceptable worldwide. Issuing a warning letter on such thing may become like inviting an angry bull to hit you from the back.
