Dear Pradeep,
It is good that your organisation plans to automate HR department and it's function, but a simple reason why do you plan to go for a freeware. Instead check the market and your budget how much your company is willing to shell out and accordingly take a decision.
Also you suggest you can try for customised solution from scratch since you are planning to deploy completely new one, this will help you in long term against the off the shelf packages available.

Orange hrm is the best solution for you
It works hassle free and installs seamlessly.
I know a company that provides hosted solution for orange, you can use that if you do not have a server in the office. Since your employees are pan india, hosted solution will make more sense. Else, you need a server in office that is accessible for people from outside also. Don't know if your office allows that.
Also not : it does not have a payroll solution (most hrms solution don't have payroll)
Also : the software is free being open source. But if you need help of experts to implement, then you need to pay for it,

Well do not go for fully free software but you can go for some HRMS software that offer trial version and if you satisfied with the trial version then you can upgrade it. Also, make sure to go for the software that offers free technical support 24X7 to get help anytime and avoid any further hassle.
