I do not understand about your question. whether you have a late mark policy or not , if you have a policy, deduct it according to the policy, if not, then design the late mark policy first and then start the deduction accordingly.

Leave deduction for late coming is followed in companies. However before leave deduction you should also analyse what time they left the office the prior day and you should allow some grace timing. Allow 2-3 lates per month for genuine reasons.

The deduction of late coming or absent are done by a laid down policy of the establishment. The deduction for late coming is justified but quantum of deduction is depending upon the policy.
It is important to come out with a policy on leave & attendace, if you do not have right now. By this you can justify the action to the employee.
Are you paying extra, if some one works beyond the working hour? Now your management has to take a call to address all these issues, if raised by the employee.

Allow, say for example 2 hours per month (you can divide this into minutes as per day grace time) as a grace period, and if an employee exceeds this you may mark as late. Three such markings could be converted into half -day leave/one day leave (depending upon hours of late attendance).
But before this exercise, i suggest you may prepare an attendance policy, late coming/early going policy, (similarly you should have early coming & late going policy also) where employees are aware about their cash benefits for late stay and penalties/fines for their late coming/early going habits.
