I am Raj working as Associate human resource, we have an issue, we are an startup concern here we treat employees with free environmental practice we don't stress them more or we don't set any difficult deadlines for the employees, we allow them to access mobiles, unlimited internet connections for them to learn and we give them enough sick and casual leaves etc. But i see few employees taking leaves, permissions often and also i see few often coming late to office i have sent them a mail regarding this to make them follow proper discipline in timings and off. But they follow it for one week and again the same problem starts, So how should i solve this issue , should i send mail to all employees again and again or should i send mail only for that few people who take leaves, permission often ? or is there any other way i could go through?

You wanted to create environment in your company. However, what is the demarcation of that freedom has to be defined well. It appears that it is not done.
Now the first thing you need to do is to have a leave policy. Unless you have that policy, employees will not come to know what is their authorisation. Secondly, define properly workweek and working hours. Start marking attendance strictly. There is no point in being lenient beyond a point.
The most important part is about the performance targets. You need to be absolutely strict and these need to be tough also. Employees must be stretched to attain those performance targets. Please note that employees' performance is your organisation's performance. Therefore, there should be no let up in their deliverables.

In that case, you can issue a letter or notice to inform your employees about the breaks and permissions that they can use and its limitations.

If the answer to the same is negative, then what is the problem?
If we have not set any timings, how can you say they are late? So, you are contradicting your own culture.
If decide as a culture, what is that is acceptable, to you... Then frame your policies accordingly...

In the absence of your organisation detail the answer will remain half-baked. From your question one thing I do understand, you are in a confused and aberration from the decision. Please understand your organisation and put in the efforts for performance oriented, free environment practice, discipline and code of conduct without harming the ethics of the organisation. Always be prepared to change and did not put efforts halfway to give fruitful results.

Which type of startup you have. if it is a Target based and they are achieving their targets than what they do no matters. in this case free environment will help them to achieve their targets but yes there will be some culprit who wants to take un neccassary benifits of free environment . For those employees you have to make some policies and you can mentioned in your standing order also.
